Set your ndtfast to 6 or 10, or even larger. As the 1 you set in the post, it means that the barotropic time step was 36 seconds. It is obviously too large.

So how can I rotate the tidal u and v (for example from TPXO data) to get tidal velocities that are perpendicular to the roms grid? The roms needs tidal current ellipses as the input information for tidal currents. I am confused how to rotate the tidal current ellipses.

Sometimes I use seagrid to generate my grid. Generally, I will directly make my grid by matlab.
Also,roms_tools downloaded from IRD is the toolbox I used.

What is the horizontal resolution and minimum water depth of your model? In my experience, increaing the hmin will also help the model integrate forward. In addition, you can try to reduce the resolution in the begining. When the model can run smoothly, then more detailed work is needed to refine ...
